The comp is appearently not saving your warning for excommunication in the savefile so by saving your game every second turn and use the savefile you should be able to avoid excommunication.

I know of an easier way not to be excommunicated though...

I don't use it, I just accidently found it out while experimenting and tested it. It doesn't matter much if I am excommed or not.
