The Total War Battle Collection should be nothing more than the latest versions of MTW + VI, so yes - all the mods should work just fine.

The reviews here http://www.gamerankings.com/itemrankings/launchreview.asp?reviewid=341907 and here http://www.gamerankings.com/itemrankings/launchreview.asp?reviewid=378706 indicate the collection is nothing more than M-TW plus VI. Frankly, I've never heard anything to indicate otherwise, so you should be fine adding mods to it. I'm sure if there was any added content or changes, we would have seen it posted here.

And by the way, you shouldn't need to patch MTW + VI after installation - it should already be version 2.01. Just check the upper LH corner of the intro screen to be sure.
