It's not so much the advantage as the ability to modify/change the game, it immediately makes people suspicious that more changes have been made(I was in a game where people accused someone of cheating for choosing non-orig. faction, even though he lost and all the units were normal)

thats why asking if its okay is a nice thing to do imo, just to reassure people

agreed.. simple solution is to unlock them through an official patch at the same time they fix version control... then everyone is happy
