Pagan Factions

Is it possible to make Paganism the religion for a faction? I was wondering because there are no Pagan factions, strangely even the Golden Horde were made Islamic.

Yes, and playing as pagan faction you get many crusades launched against you.

you can change the mongols to pagan in the sm faction text file, Aztecs are listed as pagan, I have done this and it works fine

Mongol pagans? Were they not Muslim when they swept across the planet on little hairy horses?

They started off as pagans, but when they invaded the regions around the Black Sea they officially converted to Islam in the early 14th century, but the game goes on to the 16th, and factions can't change religion during the course of the game, CA opted to make them Muslims from the start.
