I was wondering do naval admirals also get traits from school and acedemics?
It would be logical that for example in khartadistum wich had a verry great naval also learned their admirals how to fight sea battles.

Not possible, given ships can't enter settlements.

what schools do stuff!? in all the time ive played rome total war (2006) ive never figured out what they did. so they like give traits to people?

Schools do give positive traits to the characters who remain in that city. They also give specific ancillaries to those same characters (tutor for example). Potentially, a port of a given city could be considered part of that city, and since ships are allowed in a port (unlike neutrals/enemies) perhaps they can gain traits by remaining there for a set period of time. You would have to experiment to see though - by leaving a fleet at Athens, for example for five years and comparing that admiral to a fleet commander who had spent the time at sea.
Schools can also affect your characters negatively, bear that in mind! Especially the larger schools and if your characters stays for a very long time in this settlement it is possible he cumulates masses of positive management traits, but also runs danger to become decadent, greedy, lazy, etc.

I've left fleets stationed in ports for years on end with nothing at all happening.

The port doesn't count as part of the town. So when the ships are there it only registers that they are on tile of sea, no different from being in the middle of nowhere.

But you can recruit and retrain ships stationed in a port from the town. So why couldn't you, in theory, have a naval academy from the town?

They're different things. The trait & trigger system does not discern between harbour and open sea, but the the unit placement mechanism does.
how about agents? do they gain from schools?

Spies are improved by being in settlements with Forums, Diplomats with schools, Assassins I can't remember.
