I have some questions if anyone can help me.

When taking over a settlement - Is it better to destroy the present temple or shrine of that culture to install your own religion or should you allow the present religion/beliefs to continue?
How does it play out in the long run?

Also I noticed during a naval battle that if an undermaned vessel is defeated the animation can show the ship sinking-However the stats window shows that no ships were sunk by the victor.

I haven't played vanilla RTW in a while, so I'm not certain on the first question, however for the navies, I believe that they 'rout', just like an army disappears from the campaign map if there are very few men alive.

about the first question: destroy and build your own... only if it's at the maximum upgrade you might consider leaving it standing... but you'll have to see if you can get rid of the culture penalty without destroying the temple and if you really need the benefits... otherwise its better to build your own
thats for RTW...

in BI its a totally different story... in BI religion starts to play a major role and you have to decide if you want your entire empire following one religion or if you want some cities staying what they were, when you conquered them... it depends on the situation which is preferrable

This topic has been debated before. Personally I choose to destroy the enemy shrine and build my on top of it. But others said there are ill effect of this.

Only if there are certain perks you need and don't have, such as the Nike temple (for experience). There are immediate ill-effects if your settlement is already bordering on revolt, but in the long term it removes the cultural penalty, and enables further upgrading as your city grows.

Yep, as I said.. it's a matter of culture penalty (can you get rid of it, without demolishing the building?... since there's a cap at 50% I think that lowers while replacing buildings it is possible to get rid of it, without destroying every building of another culture) and of the benefits (Do you need/want them?)

If you can answer one of the above questions with no, then replace it with your own...

It happens when there is a man or two remaining, and the system will kill them.
