I have seen on the sticky that other people are also having problems with the trade routes in Brazil etc. I saw mentioned a patch to correct this, I have been online but the problem persists, is there anything in particular I can do? I have 3 trade fleets occupying spaces but not generating any income and I can't move them or add to them.

The only 'solution' I have found is to scupper the ships in the trade post and replace them with new ones. At least the trade route re-opens when you do this and you are no longer paying for the upkeep of non-productive ships.

I seem to have been able to avoid this issue by not splitting and/or merging fleets while on the trade route. Just move the entire fleet off, make the changes you wish and move the fleet back on again.
Haven't had it happen to me since.
The problem seems to arrise in my games when i split the fleet that occupies the trade node. This hapens for instance when you start the game as UP at the Eastern indias fleet. You want to split them to ocupy the other nodes, and some times removing the non-trade ships causes that bug. Now i always try to remember to remove the entire fleet from the node one tick, split it and then reoccupy the node. That seems to work.
It was the same for me. I separated a few combat ships from my trade fleet on the Ivory Coast to go kill an enemy that was blockading my trade route, and the ships left behind became stuck. They couldn't move (the game seemed to think they were on land) and didn't trade. I eventually had to scuttle them all and move new ships there. Since that time I have always moved the fleet off the anchor if I needed to split them.
