I'm trying to run chkdsk in hopes that it will cure some of my CTDs. I'm the administarator of my Vista system, but it still wont let me run chkdsk. Does anyone have any tips for running chkdsk in vista?

i would start it by using the GUI, see this link: http://maximumpcguides.com/windows-vista/how-to-use-check-disk-in-windows-vista/
otherwise you have to start cmd.exe with admin-rights.
You can also run the validation of EB and post your results here so we can check if some EB files are corrupted.

Thanks for the info, I'll try chkdsk as soon as I finish a backup.
I know my validation is off because I'm running the alexander mod. I don't know whether this makes it worse or not but I can't go back to the original game because I can't use my old save games. I get a lot of CTDs when the game switches between strategy and battle mode, and sometimes when I'm advancing a turn. I thought the game is reading & writing to disk at this point, so I thought chkdsk might help. I'm on my 4th clean install, which used to help, but eventually something seems to get corrupted and I get more & more CTDs. It get very frustrating, especially after winning an important battle. The clean installs seem to be getting less effective.
If chkdsk doesn't help I'll have to try a new graphics card (which I probably need anyway because I'm using an old ATI 9250 Radeon) and adding more physical memory.
It's gotten to the point where I'm even playing vanilla RTW again. Obviously, I'm desparate!

That is very desperate...
Please read the frequently encountered issues (https://forums.totalwar.org/vb/showthread.php?t=103681), especially the lines about crash recovery. If you stick to those tips you should get no CTD's, as you are playing with Alex what makes the game a little more stable. I do play with the Alex-mod and receive just irregular CTD's, at a maximum like one in 5or six hours of playing.
Be aware that EB 1,2 + fixes is the most stable version of EB, altering any files makes this more and more unstable, so make some backups before installing some cool and nice mini-mods.
However I do not have the feeling that using chkdsk will help you in this case, also a new GPU just might have a positive influence. Although upgrading your RAM to something like 1.5GB for Vista&XP will help (and if it is just to run the game smoother)
