I notice the religios factor for each faction and was wandering if there was a way to add more religious choices in order to build new factions and units.

Well, yes and no. You can't add more religions, but what we have should pretty much be adequate. There's 6 religions, Catholic, Orthodox, and Islam, are the main three, and then there's the three others, Pagan, Heretical, and Jewish. They're set, but you could say, very easily edit the "names.txt" in "loc\eng" to change "heretic" to "protestant" and then change the book icon in "buttons" to, maybe, a list of complaints nailed to a door, but that's not exactly historical, since the game ends before that historically happened.
Those are really just the religions, and although they're important they don't play as big a role as the cultures do. There's three cultures, Catholic, Orthodox, and Muslim, which are really more like "Western European", "Eastern European", and "Middle Eastern", so don't confuse those with the religions. They define what the buildings look like. When Giskard's Pagan Dawn came out there was a push to give the Pagan's their own style of buildings, but with all the work that might take, it never materialized, but it could be done.

Just be careful because different religions have different capabilities and react to other religions differently. For example I replaced Catholic and Muslim with Lancastrian and Yorkist for my War of the Roses mod. Then I realized that the King/Pope would be out for blood from day one So I changed the Orthodox to Yorkist and made Muslims into the French so you get a nice HYW situation. But like I said, its tricky
