I'm trying to convert the morale boni of temples into other boni, seeing as morale boni don't work. Doing this, I intend to go along the actual characteristics of the gods in question.
For example, I have reasoned that the +3 morale bonus of the level 3 Temple of Deiwoz (Suebi) can be substituted by a +5% law bonus - Deiwoz was the god of heroic warfare, and appears to have a just and upright personality.
By contrast, I think that the same bonus for the corresponding Mars temple (SPQR) would not be justified, given Mars' destructive nature. So what would be appropriate? Maybe yet another happiness bonus? I'm unwilling to dish out experience boni, as they are game breakers and only somewhat half-realistic.

Suggestions welcome for every faction. Particularly for the war god temples because they suffer most from the broken morale bonus (meaning they are currently the least useful ones).

Also, I've been trying to change the Carthagininan Reform markers, but so far without success. I cannot find the file that determines their symbol in the city menu (right now it's a Vanilla Roman barracks).

The war god temple for one faction may be a temple of another god for another faction. Personaly I did change the temple boni in my game with KH. They don't have god of war temple. You are allowed to be somewhat arbitrary I guess. Go for a health bonus as warlike peoples tend to be more vigorous.

Concerning Mars - originally deriving from a Etruscan agricultural deity (Maris) - a minor bonus to farming output wouldn't be out of place (cf. Cato Maior, De agri cultura, 83 (http://penelope.uchicago.edu/Thayer/E/Roman/Texts/Cato/De_Agricultura/E*.html) (sacrifice to Mars Silvanus for healthy livestock)
