The majority of the games are hosted on Lush terrain, Western Europe. There is some disadvantages of bringing Muslim troops to that setup. But what are the effects exactly?

I noticed:
Camels got lost when go through woods, they got tired real fast and rout (no way to ralley after that);

But is there other penalty to the troops other than the built-in lack of armour and defense in Egyptians or Muslim Units in general?

I don't THINK there's any other effects. Camels DO suffer a penalty in non-arid/desert terrain. Other then that, most Muslim units seem to act pretty much the same, or at least so far as I've seen.

Yeah, I have had Nubians fighting during a snowstorm. They did very well considering they are only dressed in a long cotton shirt and a rope around the waist. http://www.totalwar.org/forum/non-cgi/emoticons/rolleyes.gif

Camel-mounted troops get a +1 point (20%) combat advantage when fighting in sandy desert terrain. They get a -1 point disadvantage when fighting in lush or temperate terrain. They impose some kind of morale penalty on horses, but I don't know how much. In the campaign, you can dismount camel-mounted troops and fight on foot.

there was no problem for arabs, be them of egyptian or magreban origin (not even mentionning the turks, of caucasian origin, so muslims but not arabs), to fight in Europe, they were stopped in extremis as high up as Poitier, so apart from the camels freezing their balls there should be no penalties.

BUT I have to say than I should see more christian revolts in my campaign (Turks, expert, high) : I just saw 2 in 150 years and I'm all over Europe.
