If bandits of your religion emerge in a province of your enemies and the game gives you a message that says a wise faction of this religion could prosper, what do you do?
If you help the bandits will they join your faction or is the game just telling you to fight the bandits and the province will be loyal after you beat them?

Maybe it influences the bribe costs and chances. If there are religious bandits, it means that there are some zealots of that religion in the province, so if a faction of the same religion will get the province, this zealots will be loyal.
It is very expensive to bribe Muslim rebels (from a religious uprising) if you are Catholic, while if the rebels are Catholics that rose up against another ruler then they would be comparably cheap.
But what the text means is that the faction is weakened when the rebels jump up. If you are at war with the faction then it can pay off to attack the province where the rebels are rising. Then you have a threeway battle, just hope the rebels are closer to your enemy than you.
But then you still have to fight the rebels right?
In my case the enemy had 4000 troops and the rebels had about 2000.
So I guess it is good cuz the enemy has internal problems.
If the rebels win over the owner you still need to fight them.
What I meant was for you to join in on the fight for the province, often the rebels will fight the owners first. Then you can easily beat up the tired survivors after they have duked it out. A great threeway with you as the victor easily.
