Of all the attributes in the game this one tends to confuse me the most. I can see how it can affect a catholic ruler trying to avoid an inquisitor or affecting a crusade or jihads participants, but is there more to it?

Playing a muslim you do not worry about inquisidors and I seldom, if ever use crusades or jihads.

So is there any other benefit of having a high piety score?

Piety increases loyalty but troops do that easy enough.

I don't mean to sound critical but is there something I am missing?

Lastly, if you are a low piety muslim, should you make alims instaed of imams as imams increase zeal and wouldn"t that be bad for a low piety ruler?

Let me ask you this: "To keep a zealous province's loyalty high, what costs you less, a governor with high piety, or having to create military units to ensure loyalty?"

If as you say imams increase zeal, then this would definately be bad for a low piety ruler. In a province which is very zealous, a low piety ruler would not have a very loyal following.

This could inturn lead to revolts.

Yup, religious revolts can happen quite fast, and they are armed well. Expect Nizaris in large numbers.

Crusades can be very useful.
-in the early era, they give you some excellent units otherwise not available.
-you can attack a prov not bordering one of yours
-if your neighbor is building up a large army on a border prov, you can steal some of their troops - the AI uses this to great effect.

I've never used a Jihad, but at least the first item listed above would apply to them as well.

Does the governor's piety also have an affect on the rebelliousness of the province or just the faction leader?

The governer's piety has an effect. I beleive a low piety governor may even cause a penalty in a high zeal prov - not 100% sure on that point, but it definitely works the other way.
