Having an enemy boat in your traderout means you cant transport troops... A boat who doesnt stand still between turns cant be attacked...

the lovely comp AI has learnt this trick, and blockades my amphibious forces with one single lousy boat....

Build faster boats. You'll get him eventually.

and attack with multiple ships to increase the chance of success.

IIRC the 1.1 patch incresed the chances of catching a fleeing boat, and if your boats are faster then his you have more chance of catching him also.
