MI upgrades,Weapons?

Actually no. You can add more balance in your units like your wm getting better armour so they won't get shot to pieces by archers...
If you master the weapon and armour upgrades then you have the upper hand in battle.

I like the upgrade option very much. But if I understood So Takeshido sans post well, these upgrades are a bit too strong compared to the normal morale bonus.

so can anyone break down the percentage costs for honor, weapon and armor upgrades? nothing too esoteric, but for example, which would be more expensive in the long run, weapons or honor upgrades?

No, I dont believe anyone can do that.

Because of the new moral, I choose honor before armour and weapon upgrades. I usally don't build an armoury or swordsmith until I build a Fortress.
