In my recent campaign I had three alims in every provinces, including enemy provinces. In my home provinces I had three spies and three assasssins in every and one imam. this I had for internal control.
I was very wealthy and had at one point over 800000 fl in my treasury. So I used my emissaries to bribe as many as possible.
As for how to use assassins, inquisitors, try doing a search, I know there are some posts about them.
As the Danes I used massed assassin attacks to take out the pope to lift an excommunication.
Agents can be very good to use if you know how to use them properly. (something which I unfortuantely don't, hopefully someone that do will share their tricks)

Depends on faction.
I use strat agent mainly for internal harmony http://www.totalwar.org/forum/non-cgi/emoticons/smile.gif I like to have 1 emissary, 1 priest type, and 1 spy in every province. They can stop enemy assassins/spies, and getting a conquered provinces religion more in line with your own makes it a little easier to manage.
Catholic faction-assassins are a must Easiest way out of excommunication is to pop the pope. They also can get rid of inquisitors...who wants to lose a general heir or governor to these religous hit-men?
Inquisitors. All the reasons above...only they are working for you http://www.totalwar.org/forum/non-cgi/emoticons/biggrin.gif
Spies are useful for all factions. They seem to help with internal security. Once you get that covered they can be used to destabilize opposing factions provinces. A large number dropped on a low loyalty province with a small garrission (sp) might cause a revolt.
I focus on internal security first because all the things mentioned are what the AI does to you. It can get tedious but it can be fun too; with no upkeep costs why not build a million of them (if you can bear moving them around one-at-a-time) http://www.totalwar.org/forum/non-cgi/emoticons/wave.gif

I use spies to find vices of enemy Kings, lowers loyalty, I also use assasins on the pope when I get excommunicated. http://www.totalwar.org/forum/non-cgi/emoticons/cool.gif
If you want to mess up a faction without getting excommunicated, send a ton of spies into the province to cause a rebellion. After a few rebellions, the province should be controlled by rebels. At this point, you can take the province without fear of being excommunicated.
vortex sorry
that doesnt not work anybody with new patch 1.1 as people stated

I use emissaries most of all, because I really like bribing provinces - I don't really regard it as losing that much money, because you get the troops and don't lose any of your original ones
Assassins are a must simply for self-defence, versus other assassins and particularly inquisitors.
Religious agents are also essential just to prevent others from converting your provinces to a different faith. It is also very useful to have your provinces at 100% your faith with a high zeal, so that if you are invaded by a power of a different faith they suffer rebellions from larger numbers of higher quality troops. Of course, if you're Catholic this can be a problem for loyalty if you get excommunicated - that's where the assassins come in handy

I try always to have a legion of emissaries sitting around in case one of my competitors suddenly has a bunch of provinces go rebel, allowing me to purchase half of his empire.
