When one of my allies goes to war, I would like to be able to join the battle to help my ally. However, everytime I move my army into the contested province, the AI thinks I want to go to war with my ally.
I've seen the AI ally against me on many occasions, but I can't seem to turn the tables.
Sorry if this is already posted somewhere, but I couldn't find it if it is.

You could always help them when their under siege.
But if you wish to help out in an assault, you could save the game and end the turn, if the AI attacks a province you will see it, and then you reload your game and help the AI.
I've had allies help me. It makes me think that the AI actually gets to respond to ther player or something. Anyway, I share the frustration, I too would like to be able to be more proactive in helping my allies and rescue them from the perfidious foe.
You can relieve a seige, I find, and then if you win you will automatically be returned to the province from which you attacked, and the relieved ally will assume control of the province again.

I made this work just last nite: I was the Saxons in a VI Viking era campagin and allied with the Scots. They were attacked by the Pitcs and fortified themselves. I immedately attacked with a large force. The Pitcs decided that they couldn't win and withdrew. My forces were sent home by the AI and I got a nice thank you note from the Scotts saying that they would return the favor some time. I think that the key elements were the large force causing the Picts to withdraw and the fact that I went in while the provence was still in Scott hands.

It IS possible to help an ally ATTACK a province. But it is difficult to do...
To attempt this, find a province that you think your ally might attack. You can spot these if they launch several failed attacks on a province, for example. Sometimes you can just pick on a lightly defended border province and hope he chooses to take the opportunity to take it.
Once you have your target defined, send in a SMALL force to attack it. Vanya will sometimes send in 4-6 horsearchers for this sole reason. Just make sure you have a force you POSSIBLY could win with if you put a LOT of effort into it. Your sweet ally will see this and HOPEFULLY send in a LARGER force. The two of yaz duke it out with the rebels or 3rd feller... your ALLY gets the province because he had the larger army, and YOU get an INFLUENCE bonus tacked on to your king

That's why you have to send in the absolute smallest force you can handle.
And, if the pig does not send his men into the fray, then just pull your men out by calling off the attack. You have several targets picked out, and your expendable band of human excrement is ready to ride into the sunset and die for your influence rating.
1. Save game.
2. Let the turn roll and see what your ally does.
3. Make note of what province(s) your ally attacked.
4. Reload game.
5. Attack provinces your ally just attacked prior to reloading with your fecal warriors.
Now that Vanya thinks of it, calling this tactic "cheesy" does a dis-service to cheese. Its more like a fake cheese made from hydrogenated oil rather than bonafide dairy cheese.
But, you can try it if yaz likes...

Not if you use American pasturized procesed cheese food product spread. (no kidding; it exists)

I've never tried that. What happens when you help them when they're under siege? Do you get a message saying that you've liberated the province or something?

Are your enemy faction or rebels besieging them? If so, then that’s when you can help them. If not, then let them battle it out. If they’re being besieged in their castle, that’s when you can help them. Also, in V1.1, if you and your ally attacks the same province at once that’s when the AI are helping you out. The faction that has the largest army in that newly acquired province gets to keep the province.
