Just had a thought. I never use my spies against my generals. I can't see much point. What do I gain for it?
The thought I had is, suppose I, as Monarch, received the lands of the 'noble' who was convicted of treason? The lands would be rendered to me as a sum of gold, of course. Would that incline anyone to use their spies to root our 'traitors'?
I just think it's another form of assasination - useful against disloyal generals. Be prepared for rebellion if the trial fails though...
From the text whan you do it it might seem, that you increase loyalty among your other generals, but I haven't seen that.

I guess it's for roleplay purposes, and what you get is in fact a less disloyal general. It also might decrease the chance of a civil war starting, as it sends a message to the rest of your generals.
Make sure that you use a high valor spy and also make sure that the general has low loyalty and doesn't have 8 or 9 stars. I started a horrible civil war when I accidentally dropped a 1 star spy on a 7 valor high loyalty general and clicked ok without thinking about it. The HRE are prone to civil wars in the first place, but this one was doozy. Took me 50 years to get all of my damn provinces back because as soon as they went rebel half of them were gobbled up by the brits.

I have. Whenever I have a seven command King who is a dominant force die and leave the throne to his no command pervert of a son, I will use spies to increase loyalty. You have to check the loylaty of units in a stack before and after a trial to see a difference. Usually one succesful treason execution = +1 loyalty to each unit in the same province.
Spy valor also increases loyalty. Try moving a 3 valor spy into a province and watch loyalty go up. Move him out and watch it go back down. http://www.totalwar.org/forum/non-cgi/emoticons/wink.gif

Don't they work like the Inquisition?
When an inquisitor holds a trial the subject is either found guilty and burned (killed) or is found not guilty, but his close brush with death improves his church going, as it were...
I thought the same applied for spys, they just target the Loyalty rating rather than religious one...
