I decided to make some changes in my game (VI, patched) and found difficulties I can't solve myself. I need help of advanced mod-makers.
1. Is there any way to create new GA goals?
2. How to specify how many percents of different confessions must be in a province at startup?
3. I'd like plague (and other illnesses) to decrease the number of troops in a province. It must act like crusade passing through catholic land. Is it possible to cause that crusade'a action when epidemic happens?

I don't know what you mean. What is a confession and why does it have to be in a province at startup. You can mod the starting building, units, and provinces of a faction in the startpos file.

The effects of the plague and other diseases are probably hardcoded, meaning that you can't change them. I don't know what the mechanism is for the Crusade to attract people except that it is related to a zeal. There is probably an alogrithim in the source code that dictates how many of what units are taken from a province based on its zeal, so that mechanism would not work for a disease, even if you got into the source code.
If you want to limit the number of troops, increase their upkeep cost or their build cost.
Disclaimer: I am a not one of the big modders who puts out really awesome mods, like Wes or LOS to name a few. I play around with my own game to make modifications that I want. So I haven't gotten into some of the really technical modding problems, making new maps or things like that. I have created a few new units and buildings, changed startpos data, upgraded the AI's production priorities and stuff like that but that's about it. If you have really in depth questions go through the Dungeon's posts. The question has probably already been asked.
As far as I can tell the next big hurdle in modding the game is changing GA's, maybe CA will release a patch that will let us do that, hint hint.

For example, in Tripoli there are 3% of catholics, 3% of orthodoxes, 3% of jews and 91 % of muslims at startup .
But if I specify in startpos files that a province must belong to certain culture and faith, there will be about 100% or 99% of pointed confession in that province. How to make some percents of other confessions available in the same province?
Possibly somewhere else in the startpos file, but I am not sure where. I have never modded the religious balance in a province before, possibly search in the dungeon. I take it that you mean faith or religion when you say confession, you might try those two as search terms.

I have one more question. Is it possible to make a faction appearing in process of game (like Swiss, Burgundians and Golden Horde)?

well you can change the goldern hoarde name and troops and such to resemble another faction such as spain in my new conquistador mod

Yes you can do that, but still you wont be able to set the date as you wish - its fixed.
or the province they will appear in you won't be able to change that so you will need to have a province called khazar in it.

You can't specify the religious percentages of a province. I think that the minority percentages would be affected by the dominant culture (religion) in the surrounding provinces.
