I wanted to delete a few units from the game so I went into the unit file and deleted them there but when I went and started a new game to see if it had worked it crashed to the desktop when I ended my first turn. Is there a way to delete units without this happening?

I don't delete units, I disable them by deleting their building requirements.

The crash most likely resulted from residual units still on the board. Even if you delete a unit from the unit file, you still need to get rid of all the offending units the game starts with by editing the campmap\startpos\ files.

You may want to delete their crusade/rebel requirements as well, if you don't want the units to appear in the game at all.
It is the line that look something like this:
"CATH_REBELS(-5), CATH_LOYALISTS(-8), CATH_PEASANTS(-15), CATH_BANDITS(-12), CATH_ZEALOTS(-10), CATH_HERETICS(-5)"
