I recently discovered http://www.totalwar.org/forum/non-cgi/emoticons/gc-idea2.gif how I can attack several enemy units with a single unit of my own by deploying the latter in a long, thin line and then double-clicking to a point behind the targeted units.
What I wonder now is wether my men get any (maybe reduced)charge bonus from that when engaging the enemy or wether the game only uses their attack bonus.

charge-thru, also called swiping. Only works pre VI patch. The game used to give continuous charge bonus when the flanks of your unit 'swiped' enemy units. IIRC, so long as your bannerman didn't get bogged down, the rest of the unit would charge to catch up...and get endless charge bonus against whatever was in front of them.
removed with VI patch. some general grousing that cav should be able to run down fleeing enemies, but overall everyone has accepted that it was abused far too often and the patch better balanced the game, at least IMO.
Yes swiping bug had some positive effects, but in general was far too powerful and made cav v cav combat total random and very short sometimes.

Since I play VI 2.01, there will be no swiping for me. But (just to see, if I got it) does that mean, that I won´t get any charge bonus, if I do not explicitly order one of my units to attack an enemy unit?
So, if I make my CMAA run to a place on the battle map and if, on the way there, they coincidentally stumble upon two crowded units of fearful peasants, my CMAA won´t get any bonuses other than their normal attack bonus when fighting the peasants.(Since I don´t order them to attack)
Is that correct?
This would mean that the mere act of running does not produce any charge momentum.

Yes with 2.01 you now have to click on an enemy unit to get the charge bonus.
I think that if your unit have started to charge (lowered their lances etc) and run into some other unit (that wasnt targeted) then it would still get the charge value.
Before the patch it was soo much easier heh.

Yes I agree with CBR about the lowered lance gets the charge bonus. I think longjohn set the record straight on that recently because we weren't sure. There is another difference of unit behavior in VI v2.01. Prior to the v2.01, the unit leader and his unengaged men would continue to move towards a destination if he didn't encounter an enemy man even if some of the men in his unit did encounter and stop to fight enemy men. In VI v2.01, the unit leader will now stop when some of his men encounter enemy men, and the whole unit will engage the enemy unit. This might be making it harder to disengage cav from melee because if you don't make a clean break the leader will tend to go back and fight, and all his men will follow him back in. You can keep the leader moving towards a spot on the map even if some of his men are engaged by repeatedly clicking on that spot. In this way, you can still perform the wraparound maneuver with cav and probably disengage better, but it takes more micro-management. A downside of repeated clicking away from an enemy unit is it will eventually trigger the auto-rout code.

The disheartened by constant retreat penalty is related to the Benny Hill detection code that routs your unit if you try to win a battle by running around avoiding combat until the timer runs out. As the retreat counter builds up you get a morale penalty that serves as a warning, and may if you're lucky tip your unit into a normal recoverable rout, rather than the unrecoverable Benny Hill penalty rout

In simple terms: if a unit continually shows its back to an enemy for a long time (I believe several minutes), it will rout. You don't get a warning for this (no wavering-symbols), and it is not always possible to rally them. This is added to avoid running around the map-tactics.
This is something else then the morale penalty for exposing your back to an enemy.
