Here's what I think I know:

Units have 3 speeds - walk, run, charge

They seem to go slower as they become more fatigued (tired Feudal Knights can get run down by fresher Knights)

When totally exhausted units will not run (I had a unit of exhausted Kataphraktoi run down by some slav warriors)

Units go slower uphill than on a flat slope (but I can't tell if they go faster downhill than flat)

Units go slower through forests (and when passing through friendly units)

Does anyone understand the formula for fatigue, slope, trees effects on movement speed?

The speed penalty only kicks in when they are exhausted or worse. I think the fresher knights where catching your tired knights because they where at charge speed. I pretty certain that all units have the same speed goin downhill as they do on flat ground. Although them highlandclansmen seem to move faster downhill http://www.totalwar.org/forum/non-cgi/emoticons/biggrin.gif

Units that are exhausated can only move at walk speed till they have rested & they do not recover in desert if they are above 5armour.
