Even though my spies have thoroughly explored my enemy's hinterland and found it empty save for some units on my border and they are empty for several provinces deep, large armies are simply swooping down on me from what must be great distances. None of my enemies provinces bordering me have sea ports. How is this possible? Whenever I want to attack, I've got to plod province by province or travel by sea from one friendly seaport to another.

post a screenshot because your description is a bit confusing (for me, anyway)

Do YOU have seaports http://www.totalwar.org/ubb/biggrin.gif ? See other reply. Because it matters not WHO has seaports, you or him. Either way they can use seaports if they're just there.
they don't have to invade you from a neighboring province with a port, they can invade you from ANY province with a port.

And they don't even have to have an emissary in your province to do this? only a port?
they need some sort of strategic unit in your province as well. emmisarries are a visible strategic unit but they could have a stealth strategic unit like a ninja or shinobi in there.
of course you would not be able to see those types.

Once you get a shinobi into the enemy's port, all his other ports are open to you to jump around to. Then you create a special raiding team of say, two or three units of warrior monks and a unit of archers. Jump to the vacant ports, which are invariably manufacturing/triainng centres and reap a rich harvest burning down his infrastructure. You'll get 50% of everything he invested in it. And don't for get to burn down the port itself after you've departed but before the turn is over. I just jumped up my treasury from 90 Koku to 8500 koku on a 5 port raid.
