I noticed this as well. It went down a bit when I posted more troops to garrison the city. So I'm thinking maybe might equals right and deters corruption. I could be wrong tho. I did a couple of other things that turn too. I'll check it out some more when I get a chance.

That's the corruption problem right there, they are paying u in fenarri's wich is completely worthless and saving the real denari's for themselves.
Problem with income from each city is that its based pretty much on population size. If a city has 50% of your pop it will pay for 50% of troop costs I think. So its possible that a big profitable city is taking the brunt of your army expense or something to that extent.

I don't think you can get rid of it entirely, and it would be total fantasy if you could. It's something we can't even do today. But the academy structure and its upgrades seems to alleviate this problem some. Some traits governers get can make it better or worse.

I'm pretty sure that income is linked to pop-The bigger the pop, the more people to farm, to tax, etc. So, you might have just recruited so many troops from that one city that you have huge upkeep costs and no-one to tax/do the farming.

It doesn't matter where you have recruited your troops from, a city will simply support a percentage of your global troops based on it's population. If you want to see if the city is actually in the red look at it's garrison, do some quick math to figure out what the support costs are, then look at how much it's actually paying in support costs.
