Ok, I have a question, not the kind where I need help, but where I wonder what would happen 'if'. I call it an 'advanced theoretical modification inquisition' :dizzy2:.
I have a port on a different island the the city. I know that the game runs fine with this, but I was wondering about the pathfindign implications for the AI, or any other repurcusions that this causes.

Hm, I can't think of any problems, the only reason the AI would want to know the location of a port would be for a blockade, and its rare for the AI to blockade by land.

Have you checked to see if trade income is working correctly? A hostile stack on the road between a settlement and its port will cut trade (just like a blockade). If there is no road between the port and the settlement it might have a similar effect.
Bad idea. If the port's not connected, sometimes (not sure if it's a rebellion or just a simple change of hands, maybe a save reload) the port will be *moved* by the game engine, sometimes into the ocean, where it will CTD when ships cross it.
