Do the faction leader's traits/retinue impact the empire as a whole, or just any particular city he happens to be the governor of?
For example, if my faction leader has a spice merchant in his retinue, does the entire empire get a bonus on trade income, or only the city he is currently governing?
Only the city he is governor of. This is one of the many changes from MTW.
If he`s outside a city, he does not influence anything but the army he is commanding.

I think that is the only influence on the faction as a whole. Why the faction leader has no faction wide influence apart from that, is mystifying.
Becuase it's annoying and leads to too much micromanaging.

Yes, I forgot about that. It counts for X%(minimal 5) conversion in the actual region, plus that he will give 10% unrest in citys that doesn`t share his religion.
