Today, as the Byzantines, Rhodes rebelled against me and, when i tried to get it back, i realised i can't get men onto ships... How exactly does one do this?

This is one of the nonintuitive parts of the game. Men don't actually go into the ships. The way naval attacks work is, you need to embark from a province with a port, you need to have at least one ship in each sea area between there and your target, and you need to have no enemy ships in any of those sea areas. Then you can just pick up your troops and drop them directly on the province you're attacking, i.e. Rhodes.

Your men dont actually get onto ships, they use them as a bridge :).

Make sure you've got a chain of ships, without interruptions, and without enemy ships between the 2 countries. So a ship of yours in every seaprovince,with no other ships there.

i first thought it was a bit like the rome:total war ship movement

I had the same problem so asked the same question.

The most annoying thing about Naval Combat though is the ship exchanges between seas, you see the enemy likes placing a single ship in a sea to sever the link, and when you order their ship attacked they just remove it and bring another one in. ot os extremely annoying.
