I seem to recall similar issues with the Pope in MTW; e.g. AI factions getting a favourable treatment, the Pope getting mad at you for being at war with other catholics even though they attacked you, etc.
Now, the whole Pope/catholic faction set-up could add some very interesting dynamics to the game, provided of course it works properly. The below report by darth gaul has me fearing the worst though.
Please share any experiences confirming (or not, hopefully) that there may be an issue with how the Pope is currently functioning, as described in the report below.

diplomacy is basically non existant. The behaviour of the ai's and the pope is far beyond any logic.
I'm at war with venice, milan and sicily (like always). Milan only cares for my castle staufen wasting all their troops there although there is a rebel city next to them (metz), they don't care at all.
Best is sicily. They have only 1 city and 1 castle and are doing nothing but building troops and throwing them at bologna (my city). I released their prisoners for free and what happens ? They turn around and attack bologna again and my standing with them goes to zero.
Then the pope gave me a mission to make peace with sicily (during their siege of bologna !!), so I send a diplomat to them. According to the diplomacy screen my military is classified as "very potent", theirs as "very weak", their finance as "bankrupt", I have 3500g.
Now guess what happens. They consider my offer (peace + all my 3500g) as "very demanding" and continue the siege. If I bring in support and attack them I get excommunicated, if I just defend my city (despite far too weak army) I'll still lose standing with the pope.
I really hope that this is not "working as intended" and gets a fix. Game experience is quiet frustrating with the HRE
