I'm 38 turns in and the Pope has asked me to cancel my alliance with Milan. How do I do this?
I sent a diplomat to Venice thinking that maybe you have to cancel it from their capital, but they have an army blocking the way that I can't get through.
Just engage in diplomacy with any unit from the faction, and choose 'cancel alliance'. That should do the trick.

When it comes to the pope this is something to ignore... It will cost you more in honor than it will help make the pope happy!
