I added a Blue Eyes and Brown Eyes trait pair with Antitraits of each other and custom triggers. After four sons my King had a child that had both of these traits. Shouldn't the fact that they are antitraits stop this?

Just wait and try. It's probably due to the bugged anti-trait code which is fixed in 1.2
