I wouldn't want something like this implamented now(not enough unit variety), but maybe in a sequel or something. Aside from the clans different locations and what they build better/cheaper, it would be nice to have some build units that others can't. Is this historically accurate in Japan? Or did all of Japan have the same type of armies?
If a next shogun style game came out, but in Roman or Greek times(what I've heard), then I would definetely want a unit variety.
I think it might be nice for the Mongols to be limited in unit selection as well. Is this going to be the case, or can everyone have Korean skirmishers?

Japan didn't have varied armies. Period.
Dunhill: I would think that only Mongols get skirmishers, commonly because those are Mongol units, not Japanese ones...

The game already has it built in that some clans can build certain types of troops cheaper. The Takeda make heavy cav cheaply, for example.
Though there weren't a true variety of troops historically, certain clans were know for their cavlary, others for their archery.

It is inaccurate for completly different units, but each clan had a different style of fighting. No 2 clans used their katana/wakazashi's the same. Some prefered one quick strike with the katana, some prefered more finesse with using both sword at once, ect. I think the game should reflect this, although I do admit it would be hardto implement.

This is exactly along the lines of what I want! This would make just deciding a clan a bigger choice than usual and it would be fun because you can use the clan's certain style to your advantage(and so can the enemy).

...but how would you implement it? Different styles of sword (etc.) fighting don't really make much of a difference on a battlefield of a thousand men.
Samurai were samurai for the most part. IMO, the game probably already goes too far in making clans unique to the degree that it does. Who really thinks the Shimazu could raise no-dachi troops cheaper than other clans? This is very artificial and it exists solely to cater to the traditional RTS formula and market expectation that "all the sides in the game must be unique in important ways".
Not all differences regarding clans, weapons and tactics are significant enough to warrant treatment in the game. Sometimes historic accounts make note of UNUSUAL weapons or tactics which are then assumed by some to have been more common place than they actually were.

It's a little artificial, but the reduced cost options, both clan and provincial, are there to encourage you to play with the historical strengths of the clan you are using.
I do *NOT* think that clans should be more diffentiated by banning production of certain units; as other posters have commented in real history all clans used every type of unit possible.
