As you know, if you play as one of the Roman houses, your generals can be appointed to Senate Positions. Would it be possible to change this system, or even make it so that multiple factions can have a similar system? If so, how?

No one knows? Where is the senate position information in the files?
The senate positions are hardcoded, as far as I know there is no way to add extra positions, or make the events which assign the positions available to other cultures/factions.

Aw dangit. Oh well, I guess I'll just have to make positions be decided through traits or ancillaries. Is there a way to make it so that if one person has a certain trait, no one else can get it?
Nope, and by the way the existing offices are partially traits, what you see when you look at a character who has a certain office is a trait that represents the bonuses/abilities confered by the office.
