I was just wondering if there is any reason not to sell unique buildings that do not add any bonuses. For example, the Arigento temple in Lilibeo do not seem to do anything (at least in my Romani campaign), but I can get 10,000 mnai for destroying it. What should I do?

Maybe you should take a role-playish approach in such situations: what would be Senate's directives? Given the traits, what would the character who conquered the settlement do: obey them or not obey them? A captain, IMHO, should always obey the directives.

I usually destroy the unique buildings if they are not important to my faction. As Pahlava I don't care about Alexander built things and destroy them, but I respect the tomb of cyrus in persepolis and don't touch it.

I'm playing as the Sauromatae.... so you can imagine that I exterminate every time I enter a city and destroy the unique buildings if I'm in need of the money or want to retaliate a faction.
