I have read the FAQ and section about gov'ts but i didnt find my answer from there, so I will ask it here.

I am Epirus and I conquered all of Greece. In Sparta, there was a level 1 government, which I repaired after I took it over. Now I just want to know if I should destroy it and make my own (Epriote) government, or is it alright to repair the government of another faction? Will keeping governments of other factions hurt me, or will it act just like one of my own level 1 governments.

FYI Sparta is subjugation area for me.

You should always tear down all enemy governments when you take a town. The script would do it if it could, but there is no command for that. You could keep it and it would work just like one of your own governments, but that is considered a cheat.

Just tear them all down when you conquer the town.

(Also, in some situations, not tearing them all down can cause a CTD.)

Always destroy foreign governments upon taking a city. It makes no sense to occupy a Seleukid town and reinstating Seleukid rule.

Ok heres another question:

One of my homeland regions had Type 1 Government, was taken over by the enemy, and then I got it back, so my government building was all red (needed repair). What if I destroyed that building and then instituted government type 4? Would I be able to keep all my type 1 buildings? Is this too considered a cheat?

Odd choice. Its really only govs and mics that need to be destroyed. As we haven't got regional recruitment working in homeland areas it would be perfectly fine for you to keep your factional MICs as they are. There is no need to destroy any other infrastructure.
