Have a couple of merchants in the americas. However it appears that they cannot access the tobacco and chocolate and thus trade. Iron and dye appears ok. Any ideas why. Do you have to occupy first and discover them?

You have to start a marketing campaign first, to make tobacco and choclate popular in the old world... they just don't know what they should do with this new stuff! ;)

Is it possible that you have not yet properly discovered them? Usually for resources that have been covered by the thick FoW, you need to have any unit walk up close to them to uncover them and thus allow display of information. You can do that with a merchant.

Alternatively, if you mean the ones in Brazil with the river blocking the way, you need to ferry your merchants over by ship a few bits on the northern edge I think. Might have been the southern one.

My merchants are in the South American area. The green circle that normally appears is red on the resource icon and although a trade value appears of x florins it advises the charactor cannot access. Thus they are stood next to it without trading. Now do they need to hang around for a few turns, or do I have to occupy the settlement to control the region.

As I said, you need to sail them over. The river blocks your way.
