Pissy Governors
I'm running RTJ 2.2, with England ... The Mongols have arrived and are making their blazingly insane path to the Holy Land and in my preparation for the horde; my cities start erupting in riots. Quickly I notice its because of my governors. I move all of the corrupt "You're not my liege" soldiers out of the cities and everything is fine. My first thought is to load them all up on boats and send them to Timbuktu to die in a fort ... But the pissy little bastards wont move. They just stand there outside of the city and never move during a turn. Other than letting the Italians kill them off (in my war against them) how can I get these guys out?

Are you sure they're yours and haven't turned rebel? It's usually only enemies that say, "You are not my liege".

In the profile of the general/governor, under "traits" its says "You're not my leige" ... Thats new to me so I'm assuming its something to do with the Mod (RTJ) ... another "trait" is "Rebel".

Its the trait IIRC (heard that from the Throne Room)
As for specific mod you are playing, this is the vanilla, ask in the subforum if they have one here, or at their official forums.

If the city they refuse to leave is besieged and they survive (somehow) the battle will remind them of their place and get rid of that nasty trait. That's how it was with SS 5.1 and as it has the same trait you report, i'm fairly certain it should work for you as well. It's really not something that can be gotten rid of any other way (that i know of), the only way you can "get rid of it" without having an enemy siege your city is to prevent it.
To avoid the trait don't let your generals sit idle in cities all their lives, get them out building watchtowers, forts, fighting on the front, killing rebels, leading crusades... things like that!

That trait is present in the long road too, I've got it twice, always after my king has gotten his people excommunicated and/or the heir might not be so properly determined... It goes away when the king dies, at elast in TLR.

I've managed to move all the rouge General/Governors to the rebel settlement far far away to let them become rebels .... here is a screen shot of the traits for the rebels ... "You're NOT my King" another one is REBEL!

Does anyone know, besides keeping them out of the cities, how to avoid this again?
