that is incredibly weird and I can't say I've had that problem, as you say its meant to be once you siege a city, no one else can siege it unless theyre your ally, what kind of situation happens for another faction to steal the city?

I have had it happen a time or two. The thing you just need to do is hangout near the city and wait for it to rebel in a few turns...they never keep a large enough garrison.
You can attack a city under siege by another faction. It is the same as what happens to you, it just seems different as it occurs in the AI turns.

I will try to steal a city again myself the next time an opportunity presents itself.
In this particular instance the Mughals stole Esfahan from my Russian army and since I had no relations with them my army was automatically moved to the border. Unfortunately the Mughals were smart and actually garrisoned the city. doesn't matter much since they decided that being my neighbor was too much for them and have declared war.
