I've just gotten the final reforms for Rome but now these buildings show up adadamaged and cannot be repaired? Now I can no longer build cavalry or skirmishers.

Final= Agustean Reforms or Marian Reforms?

From the EB-FAQ:
Which means for the Marian reform to build new ones. The game can't destroy buildings, so the 100% damage is a hint to the players.Quote:
