Can anyone point me in the direction of which files to edit to change cost of navy and agents (spies, diplomats, and assassins), and which file to edit to change how quickly combatants and agents gain experience ?

Also, is the engine limited to only 1 special ability per unit ?
Has anyone ever thought about adding more special abilities (like wedge for infantry) ?

AFAIK units are indeed limited to one special ability per unit, and adding new special abilities goes a bit beyond what modding can achieve.
