Odd, I had the same thing happen once, but assumed it was a fluke. Had a unit of elephants down to 6. Took it back, retrained, and returned it to the front. First battle I engaged in, it claimed "6" in combat. I quit the combat, reloaded, and next combat was the proper "12".

I've seen a bunch of the base elephants where the number of men is retrained up to the right number, but they are distributed between the remaining elephants in the form of non operational archers standing a little above the back of the elephant :dizzy2:
I suspect a wide effect bug in the retraining code?

I had the same thing once with my Pontus Scythed Chariots: I had only 9 chariots (I play on large) and the extra men were on the 9 chariots. So it could be the case with all mounts which can field more then 1 guy

btw, camels are pretty good at countering elephants in this game. i discovered it the "hard way": playing carthagians against numidians.

A variant?
Fought a succesful seige, mighty Carthage taking Osca from the Scipi. Full stack including 2 units of hefalumps no losses both still 12 each. After battle redistributing units between stacks and moved hefers & a general to a neighbouring stack. After the exchange screen I reviewed the two stacks and 2 hefs AND general had disapeared! Not in either stack or anywhere nearby. ~:confused:

I once had a unit of elephants retrained to 12, brought them onto the battlefield, where they were shown to be 0. When the battle was over, they disappeared.
I am even more familiar with the effect of having an Archer like type standing a little above the back of my elephants, often fielding only 6 instead of 12 units...
I don“t know but it seems like a bug to me...
