Are you talking about the new minimal user interface during battles that came with the patch? If so, I believe that can be disabled by going into the Rome Total War folder and opening the text file preferences.txt . Inside, you'll find a bunch of items that can be changed, and the one that you want to change is 'minimal_ui' (I think, I'm not entirely sure, but it is something like that.) The thing you want to change is 'minimal_ui: TRUE' to 'minimal_ui: FALSE'.
If the thing you want is for the game to open like a windows folder, so it doesn't take up the entire screen, I don't know exactly how to do that, but it might be in the same preferences folder I mentioned above, under something like 'full_screen' which you would, again, change from TRUE to FALSE. Or, it might be an option in the in-game options menu. Unfortunately, I'm not at all sure about this.

Gosh, I'd like to help as well. Have no idea though. I know Shogun: TW had a windowed-mode which is sort of widescreen such as in dvd movies but it just basically just blocks some areas with panels. If you only need a portion of the screen, why not just manually adjust the monitor to make the screen smaller? I assume the player has limited field of view or movement reason why you're trying to minimize the screen.
Maybe one of the Moderators can get this to the Apothecary or Mods section?

Thanks for the tips. I did go into the preferences.txt file to see if I could mod the size of the window, but there was nothing for it. This was without the patch installed. I will be back at work on Monday and install the patch. Hopefully, it will give me that option. I think it is a useful option to have in games like these, it should be made standard.

Window mode is done by adding the -ne command in the shortcut: rightclick/properties on shortcut and then type in -ne after the destination/path.
My shortcut looks like this: "D:\Programmer\Total War\Rome - Total War\RomeTW.exe" -nm -ne -enable_editor
