Is it possible to install the mod and play the MTW VI factions? It would take some time to reinstall VI. I'd like to have the samurai factions face the VI factions.

STWmod for MTW/VI installs as a separate era. If you also install the Samurai Wars stats, you have to swap the projectiles.txt file to play MTW/VI or Samurai Wars.
