Somewhere along the line, I heard this was fixed in BI. Is this true and if so, is there any special thing I have to do to implement it aside from assigning the weapons and doing the normal things?

I don´t know what you mean by "the normal thing", but, as far as I know, to be able to use secondary weapons the unit model needs two weapon models, the descr_model_battle needs two skeletons, one for each weapon and finally stats for both weapons in export_descr_units.
