Am I supposed to be able to sail over many of the smaller islands, and some that seem like you could land on theml, like the one NE of Bocchoris? I'd like to land and stick a watchtower on it, but I just sail right over it.

Some may just be too small to do it. We haven't really tested this sort of thing out, but this would not be an EB thing really as much as an RTW thing. But RTW might not have depicted small islands at all in the vanilla version.
Also, if you tell an army or agent to walk from say Athens to Corinth, they can't walk over the isthmus of Corinth but instead walk over the water in the tile just to the North-West of the isthmus of Corinth.
Yeah, that's a slightly unfortunate side effect of getting a crossable isthmus (for ships) that troops can also go over. They wind up going over the water part. But you have to live with that if you want the isthmus to be crossable by ships (and we definitely do).
