What's wrong with Rhodes?
Why does Rhodes always lose 3000 mnai a turn? It was the same in 0.8, it's weird, all the other settlements make money eventually but Rhodes never, ever, ever, ever, ever does, even when all my other settlements are making 1000+, Rhodes is still making -3000 sometimes I try to make it rebel so I don't lose 3000 mnai a turn.

Its not actually losing that money. It just supports a much larger budget of your army and other expenditure. This is based on the size of the settlement.

All cities with large populations tend to have a big minus on them; but that's just RTW being stupid. Rhodos is actually making lots of money, RTW just thinks it has to support a much bigger part of the troop costs than the smaller cities KH starts with (even Athens) due to the population.

Rhodes has a problem with merchants pocketing the trade tax their suppose to collecting and giving to you.

See that number underneath a city's name? Right next to the little "happiness" face. Yeah, that one.
Ignore it. IGNORE THE HELL OUT OF IT. As if it were your little sister. Or that nagging voice that is telling you that you should be doing school/uni/whatever work instead of playing games. It is just plain misleading.
Instead, double-click on the city, and click on the Settlement Details button on the bottom left of the scroll. On the bottom left of that scroll (IIRC), there's another button that details the city's finances: click it. THAT is the number you should be paying attention to.
