The governor is a client ruler. It's there to simulate the settlement appointing their own city governor, if you don't want one then you should build a level 3 government.

If you destroy the level 4 and build a level 3 will the CR go away?

You have to wait until he dies. Makes sense really, neither your puppet ruler nor his people his gonna be happy if you remove him from power.

I didn't even realise they were that expensive.
As for the transition thing, I like having them still in place while I move from type IV to type III; representative of the benefits of your faction's culture coming across and being managed by the client ruler. I usually do that at around 25 years post-conquest.
