I hope this question isn't stupid, but I recently upgraded to EB1.1 and started a new Roman campaign, and the maniples are only half the size they were in my 1.0 campaign. Is this a change in 1.1 from 1.0, or a setting you can switch on and off?

Most likely your preferences file was deleted and it defaulted to a lower unit size level. Go into the options-> graphic options menu on the start menu and change the unit size option. It will only effect a new campaign, though.
