It is known that government and reform makers cause cultural penalties, but they are very small. If you upgrade the town and all of the other buildings, the penalty should actually round down to 0%. Besides, it makes since that a conquered region would have a permanent cultural difference. It is impossible to completely convert a conquered people to your way of though no matter the number of years.
