When a unit ends it's movement in territory of Satrapy then Satrap can seize that unit no matter to whom this unit belonged before. If Satrap wants to do that he must make a statement either in Council thread, Chancellor' Reports thread or Agoraa(basically IC threads). Although, this might upset Basileus and that's not a good thing if you don't have large Satrapy and enough soldiers.
No, you don't have to put the list of the army into your SOT but it would help Basileus and Chancellor if it is there. Or what say you TCV?
OK, if it would help TCV then it's no problem. I have a word document with every detail of Phormion written anyway and it is listed there. Is the army a garrison army?

It's up to TCV now what he want's to do with them after you have destroyed those rebels.
