So one of my all time favorites is more due to a bug, which made it utterly hilarious at the time. TIE Fighter, the scene at the end of campaign 5 where Vader is choking Harkov and lifting him into the air, as you hear him screaming. My sound card drivers were bugged, so it stuttered horribly. "GaGaGaGah GaGah Gahah!!" "Nownowyouyoushallshallpaypayforforyourtreacheryery!!" (rip and tear noises)

Others on my list:

Interstate 76, all of them pretty much. CGI blocky goodness.
Diablo II, every single one is well done.
Deus Ex. The Paul talks to J.C. at the 747 and Lebedev talks to J.C. scene because of the !:O plot twist factor. The Helios fusion ending because it was damn cool.
All of the cutscenes and movies from Shogun Total War.
The scene after you jump back to Kharak as the world is burning in Homeworld before mission 2 starts and you have to save what's left of your people was very moving.
The part where Shodan reveals herself in System Shock 2 was a bit eerie but not unexpected.
The intro to Mechcommander 1.
So it's extremely short, but the end cutscene in Quake III Arena after you beat Xaero on a very hard difficulty was intensely satisfying.
The intro cutscene and final cutscene in Final Fantasy IV/II, the part where the twins turn themselves to stone to stop the walls, and the part where Cecil becomes a Paladin.
